I have some units assigned in the initial setup tab on the map so that later seats get extra units (on the board, not in hand).  I want players to be able to pick their own colors, but still have the first player to go get the units assigned to 'seat 1', etc.  Is this possible for arbitrary # of players, or would I have to have a different scenario for each # of players?

I believe it should work as you specify,regardless of # of players, if (in Initial Setup):

1. Lock order in which seats take turns = OFF
2. Lock starting bonus and cards to color or seat position = SEAT
3. Lock player colors to specified seat # = OFF

These are all default settings.

Ahhhhhhhh!!!!  This question always hurts my head... and I still don't think it is possible.  In Ms Rules I don't believe Seat #1 would necessarily go first, in other Settings I don't think you necessarily guarantee that Seats fill in Order.  ie Seat 1, 2, 3, 4, etc.  it could be Seat 3,4,5, etc. that get distributed.

Therefore I think you have to make a Scenario for each number of Players, at least I think this is what I've had to do in the past.

I'll need to go back and check, but I think I'm seeing what Yertle mentioned.  If I use my 6 person scenario and 2 people join, they could get seats 1 & 6, which means they would get the worst & best  bonuses.

Ahh - I think I had a similar problem with War of the Roses - Things were messed up until I created custom scenarios for each # of players.
